Looking at upheno.owl in Protege, it appears that integration under organelle organization is incomplete and does not reflect the GO tree.

nucleus organization phenotype, vacuole organization phenotype, and mitochondrion organization phenotype should be children of organelle organization rather than siblings (there may be additional similar cases here).

melanosome organization phenotype should be a child of vesicle organization phenotype.

lysosome organization phenotype should be a child of lytic vacuole organization phenotype.
